It is an interesting question, because it's hard to beleive that an eleven foot ubermench could go unnoticed for eons without so much as a whisper. Its likely however that, with so much psychic power, the Emperor could simply modifiy himself in anyway he saw fit and maintian those augments indefinantly. Biomancy could explain alot of his physical might and or ability to regenerate so quickly from any wound/remain immune to the passage of time.
However, it would be farily interesting if He did indeed use himself as the test bed for his first forays into genetic manipulation. Either way, this is a farily good question. Kudos.
emps seems to have been the perfect human from birth - as cch123 points out: emps' genome was massively altered in-utero (not technically by emps' persona but by the collective shaman psyche), and he was 8,000 years old before genetic modification became a science, so he probably knew by then that he wouldn't have needed any artificial augmentation.
it's possible that he did some genetic tinkering on himself in preparation for the thunder warriors, custodians, primarchs etc - although it's more likely that he worked on extracted samples of himself rather than alter his own being. however, if he did work on himself then it definitely wasn't adding perpetuality, because if he did then he would've known for a fact that he was a perpetual and wouldn't have needed the life-sustaining properties of the golden throne. emps was, apparently, ageless, and could recover from injuries very quickly, but he also knew that he wasn't truly immortal, hence why he was so insistent on being hooked-up to the throne's life-support.
emps also thought quite highly of himself, and quite rightly too :P, so i doubt he ever gave serious consideration to genetically altering his own body.
